the bottom right corner of the screen where various items are placed - near the clock. Any one know how you can change what's in there?

All depends on what you want to change Joe.

You can use the method that Jeff has outlined above to hide them (for Vista: right-click taskbar>Properties>Notification Area tab) or you can exit the programs completely to remove each icon.
 
I have a software which loads itself automatically on the system tray, but there is no option to change it so it does not load up automatically.

Anyone know how I can tell the computer to never load this software unless asked?
 
Start >> Run

type in msconfig

select the startup tab and find the software concerned and remove the tick from the box.

When you next reboot it should start without the software
