After 'goals scored' and 'result of the game between the two teams', it's difficult to know what the next separator should be. I hear what you say but 'goal difference' does have the effect of showing how much better (or worse) you were than your opponent and this is a head-to-head competition.

I doubt it would be used very often, but what would you choose for a third-level separator?

I would use most wins, then fewest loses, but then if two teams are tied at the end of the season on everything, they should have a play-off based on games the following week, probably a Premiership week as to not interfere with the actual results. Either that,
